Tomasz,

"rm /var/lib/apt/lists/* /var/lib/apt/lists/partial/*" cleans only the
lists not the archive.

The archive lives in /var/cache/apt/archive/ .

But you should not just rm these and apt will do it nicely without
removing other files needed.

As a rule of thumb, rm is a last resort to fixing "stale" files.
