There are several differences on the architecture end of these 2 unixes.
For that you will have read the differences between System V and Berkeley Unix.

In the free *nix world, the major difference between Linux and FreeBSD is
the license agreement.

Linux - lives by GPL license
FreeBSD - lives by University of California license
