sorry, it does the K ones if there was a previous runlevel i think.. so 
if you switch runlevels, it runs the K scripts, for the previous runlevel.

so if you boot up in runlevel 4, it runs all the S scripts when you 
start runlevel 4, then when you shut down you switch to runlevel 0 and 
run all the K scripts in the runlevel 4 directory, then all the S 
scripts in the runlevel 0 zero directory.
