I use Mencoder / Mplayer
Basically I use Mplayer to scan through the file looking for the section I
want to cut from or to, and write down the number of seconds into the
movie that is, and then use the -ss and/or -endpos flags on mencoder to
cut the appropriate bit.
It's a little cumbersome, but does the job for me.

Try vcdtools
