It would also explain why the Windows MBR works. The MBR on a Windows 
system just looks for a boot record on the parition tagged BOOTABLE and 
runs that ; nothing more.

If your lilo.conf contains a line like:

boot=/dev/hda1

instead of

boot=/dev/hda

then that's your problem. "boot" for lilo is the device to write the 
boot record to, _not_ the boot partition.
