Making some more progress :-)
It seems that as long as I avoid using the first sata channel connector I
can boot Ubuntu. Ergo the first sata connector must have some innate
magic associated with it that interferes with the boot process from another
(in this case pata) drive.
Oddly enough a 'df' reports my root partition on /dev/sdd1 which is a bit
odd in some respects but is obviously okay by Ubunu and that's the main thing.
