Metacity, the default gnome WM, works fine with xinerama and mismatching
sizes.

Sounds like you were not using xinerama.
There are alternative methods where your two screens are viewports onto
one big virtual screen, which must be rectangluar, hence the dead space.
But xinerama shouldn't do that.
